newbie - I have a question?

I'm new to the RBI world. I've been very frustrated with not being able to control my base runners on pop flies and fly balls, thus leading me to be doubled up and even tripled up. Is this just me or am I missing something? I would appreciate any help.

Probably because it is after midnight on new year's eve and you are too fucked up to press the "A" button to go back to bases (instead of the "B" button).

Ignore them. They're all drunk.

As soon as your batter hits the ball, any runners you have on base automagically start running for the next one. This is simply part of the game, for better or worse. You can send them back to their original base (by holding the directional pad in the direction of the base you're sending them back to and pressing 'A').

However, once your runners have advanced to the next base, there's no going back. This doesn't make a whole lot of sense, but it's simply how the game was designed. The best suggestion I have is to get into the habit of sending your runners back to their base once a fly ball is in the air. If I'm unsure if my opponent will catch it, I'll usually get the runners to a halfway point and hold them there (by continually sending and retreating them) until it's clear whether the ball will be caught or not.
